fork tubes different lengths?

Here's the problem, I recentally changed the fork seals on my 1996 KTM (Marzocchi Magnum 45mm). When I was taking the front tire off I noticed that there seemed to be excessive drag on the front wheel. I checked the bearings which are fine and checked and adjusted the front caliper.
When I was putting the front wheel back on I noticed that one fork tube was longer than the other which was binding the axel. Both fork tubes are aligned at the same spot in the tripleclamp, so how could this be??
I assume that because it was like this before I took the forks apart that I couldn't have put them together incorrectally, so how do I fix this? Should I just move one fork up higher in the clamp to level them?

I've noticed the same with my TM, maybe something to do with one leg rebound and the other comp'. I set them both the same.
