I have a 2000 KDX200 and it's all stock. I want to add a Pro Circuit Gnarly Tourque pipe. I know the bike comes rich with a 160 main jet. Will I run too lean if I don't change the jetting and run with that pipe and motul synthetic 50:1.

You will just have to try it out yourself, but when I put a pipe on my old KDX it made the jetting alot better than stock. I'm pretty sure that it couldn't make the bike too lean with just a pipe. Oh yeah removing the air box lid will help tremendously! :thumb:

that should be fine. I'm moving a little more air than you (ported, overbored and milled) and run a 170 summer and 180 winter @50:1. I also had to richen my pilot but you should be fine.

Changing to 50:1 from (say) 40:1..you just RICHENED the air/fuel mix 25%.
More gas....less oil....more richer.
Unless you're running at sealevel in the sand, you're likely too rich anyway.
Noone can tell you what brass to put in. You have to sort that out yourself.
