You may get localized heating due to the blocked passages. Uneven heat in the cylinder will cause distortion, and if it's severe enough, warp it. It's no big deal to slide the cyl. up enough to check and be sure. Since you just put it together, you won't have to worry about the gasket sticking and tearing.
